The short answer
Bogar Siddhar shrine: what visitors should know first
Visit it as part of the hill temple, not as a separate trip. Look for it in the southwestern corridor after darshan, if you are permitted in the complex and the queue allows.
History and context
The story behind Bogar Siddhar shrine
Wikipedia's account notes that the shrine is in the southwestern corridor and that legend links it by tunnel to a hill cave. Replacement of the idol was attempted in 1984 and 2002, and a new idol consecrated in January 2004 was removed after opposition, according to the same source. Bogar's dates are traditional, not historical.

Why it matters
Why Bogar Siddhar shrine is worth your time
The siddha tradition links Tamil devotion, medicine and alchemy, and Bogar is its best-known figure at Palani. Many pilgrims come for him as much as for Murugan.
The navapashanam idol has also been politically and legally contested. Attempts to replace it in 1984 and 2002, and a replacement installed in 2004 and later removed, show how seriously the idol is taken. The shrine is therefore as much a statement of the temple's identity as a place of worship.

How to experience it
The shrine is inside the hill temple complex, in the southwestern corridor, so you reach it only after climbing or riding up. After darshan, ask a volunteer or priest for directions; the corridors are busy and signs are in Tamil.
Bogar is a siddha, a Tamil sage and alchemist, whom tradition credits with creating the idol of Murugan from nine substances (navapashanam). Temple legend also says a tunnel links the shrine to a cave in the hill where Bogar is believed to still meditate. These are traditions and should be read as such.
Spend a few minutes here rather than hurrying. It is one of the quieter corners of the complex, and a good place to understand why the idol is considered unusual and why panchamirtham, which Bogar is said to have introduced as an abhishekam, is treated as a remedy as well as a sweet.
